From the MSI website:

• 1 PCI Express x16 slot (PCI_E3) with x4 operation (PCI Express Bus SPEC V2.0 compliant)
• 1 PCI Express x1 slot
• 3 PCI slots, support 3.3V/ 5V PCI bus Interface.
I am actually suprised that the second slot is only capable of running in x4 mode rather than at least x8 as most other boards have been doing for quite some time now. This may be why you are not seeing satisfactory results from your setup.
